Chemical reaction network decomposition technique for stability analysis

نویسندگان

چکیده

This paper develops the concept of decomposition for chemical reaction networks, based on which a network technique is proposed to capture stability large-scale networks characterized by high number species, dimension, deficiency, and/or non-weakly reversible structure. We present some sufficient conditions (may possess any topological structure) when it can be decomposed into complex balanced subnetwork and few 1-dimensional subnetworks (and/or two-species subnetworks), especially in case there are shared species different subnetworks. The results cover encouraging applications autocatalytic with frequently-encountered biochemical reactions examples interest, such as autophosphorylation PAK1 Aurora B kinase, cycles originating from metabolism, etc.

Verifying Chemical Reaction Network Implementations: A Pathway Decomposition Approach

The emerging fields of genetic engineering, synthetic biology, DNA computing, DNA nanotechnology, and molecular programming herald the birth of a new information technology that acquires information by directly sensing molecules within a chemical environment, stores information in molecules such as DNA, RNA, and proteins, processes that information by means of chemical and biochemical transform...

CERENA: ChEmical REaction Network Analyzer—A Toolbox for the Simulation and Analysis of Stochastic Chemical Kinetics

Gene expression, signal transduction and many other cellular processes are subject to stochastic fluctuations. The analysis of these stochastic chemical kinetics is important for understanding cell-to-cell variability and its functional implications, but it is also challenging. A multitude of exact and approximate descriptions of stochastic chemical kinetics have been developed, however, tools ...

Passive Reaction Analysis for Grasp Stability

In this paper we focus on the following problem in multi-fingered robotic grasping: assuming that an external wrench is being applied to a grasped object, will the contact forces between the hand and the object, as well as the hand joints, respond in such a way as to preserve quasi-static equilibrium? In particular, we assume that there is no change in the joint torques being actively exerted b...

Genetic Recombination as a Chemical Reaction Network

Dedicated to the memory of the Viennese chemists and mathematicians Rudolf Wegscheider (1859–1935), Hilda Geiringer (1893–1973), and Friedrich J. M. Horn (1927–1978) Abstract The process of genetic recombination can be seen as a chemical reaction network with mass-action kinetics. We review the known results on existence, uniqueness, and global stability of an equilibrium in every compatibility...

Delay Line as a Chemical Reaction Network

Chemistry as an unconventional computing medium presently lacks a systematic approach to gather, store, and sort data over time. To build more complicated systems in chemistries, the ability to look at data in the past would be a valuable tool to perform complex calculations. In this paper we present the first implementation of a chemical delay line providing information storage in a chemistry ...
